Oh, I got it. Replace all of the Catalyst's lines. Instead of being arbitrarily worried about robots, he's worried about how no science fiction series has ever had a satisfying ending. The Reapers are there to prevent another series from pulling this deus ex machina bull.

Ok I read several endings and merged it with my own so please give me your opinions...
Shepard runs to get to the beam, he is hit by harbinger and knocked unconscious. Shepard wakes up in the crucible with the catalyst and the catalyst explains the reapers like he did in the actual (shiity) ending, Shepard is given three choices, Synthesis, Control, Destroy. After a tough choice Shepard decides to destroy the reapers. He is engulfed in the explosion and he wakes up back in London where he had been hit by Harbinger, Shepard realises that none of it had happened that Harbinger had tried to indoctrinate him, Synthesis and Control would have been Shepard giving in, but he didnt. Shepard runs to the beam and the game plays out the same until after the illusive man's death. Shepard limps to the control panel, bloodied and tired, he activates the crucible, a warning pops up telling him this will take all of the citadel's energy sending it plumetting to Earth but he fires anyway. He sits beside Anderson who dies just like he did in the actual ending, they watch the beams fire from the citadel and the screen fades to black. All the reapers are shown dying and the galaxy saved. (The next bit could be in form of cutscenes or even just Dragon Age's Epilogue thing which would also be a cheap way Bioware could inform our choices)
Depending on your EMS, Shepard is found under some rubble on Earth and taken to hospital somehow still alive. A few months later Shepard awakes, Liara explains he survived because of the upgrades given to him from Project Lazerus (Thought this was a cool idea dunno how Bioware didnt use it) Shepard eventually leaves hospital and begins helping out with the repair of the galaxy. The game enters either cutscenes or DA's Epilogue mode showing Jack kept on teaching Biotics and never settled down. Grunt became Wrex's right hand man and they helped the galaxy repair, and the Krogan empire rebuild they never cause another incident in their lifetimes meaning that the Genophage was never brought back. Jacob Taylor joins the alliance and progresses through the ranks. Liara uses her powers as the Shadow Broker to get help in rebuilding the citadel and mass relays, Vega joins the N7 program to be like Shepard. Williams/Kaiden continue through the ranks until they reach the top. Javik heads to the Hanar where he is worshipped, he even helps rebuild the mass relays and citadel however he eventually disappears after everything wasnt repaired as he was no longer needed. Tali and Garrus step down from their military ranks and retire and build a home on Rannoch. Shepard and Miranda retire, however occasionally give military advice. They live together on earth and settle down. The game then goes into DA's Epilogue mode and tells you how your choices changed the game.
