Dark Energy was spreading and to try and stop it, ancient races banded together, creating the Reapers to try and sto- oh, wait, that got retconned, uh crap, quick, someone come up with a new backstory, no wait, nevermind, just apocalyptically end the series so we don't have to >_>

Right now it's probably something like "Oh no, we made a machine race that almost wiped us out, what if other races do this? We better turn ourselves into immortal, unstoppable machines and harvest them to do the same thing before they wipe out all organic life"

What I took away from the game was that the Reapers were created by that Catalyst thing, who is clearly Morrigan's god-child from Dragon Age Origins.

I thought the reapers already told you that they were beyond your comprehension

They were made by the Citadel Guardian as their solution to the chaos that is organic life. While it never says if they were once organic too or not. However, where the Citadel itself came from is a whole new can of worms that shall go down unanswered.

Clearly it will.

The reason that Morrigan's god-child is in the Mass Effect Universe is because that's where Morrigan ended up after she went through the Tevinter Mirror at the end of Witch Hunt.  The god-child coming from the Dragon Age Universe also explains why it holds to the "created will always try to destroy their creator" philosophy, as it knew about the old Tevinter Mages corrupting the Golden City and being turned into darkspawn and all that.  It just applied the philosophy to synthetics.

Now, for the Mass Effect ending coming in Dragon Age 3, what obviously happened was, when the Crucible went all blam and stuff the reason we were shown the Normady was that it was warped to the Dragon Age Universe.  The Normandy's crew will be the protagonists of Dragon Age 3.

The end.
