Most systems are unavailable. When you use a mass relay you bounce off of the relays in other systems which is what the lines & dots represent. Some systems won't be available until you progress through the game, like the Silean Nebula, for example. If you played ME2 you might notice that in ME3 you can't travel to familiar systems like the Omega system, or the system that Illium is in & etc, but that's because you aren't supposed to go there. There is nothing there. Now there might be DLC in the future that happens in other systems (hell, it has to happen somewhere, right?), but as of right now its just there as a marker for the mass relay it represents. Its not a bug.
And just because you got 100% system assets doesn't mean you'll have the maximum EMS possible. Half of the system assets are just fuel, and sometimes its just money or an upgrade for Shepard, but these things have no connection to actual war assets and readiness. The EMS is effected by the decisions you make and the people you support and sometimes the crappiest decisions will get you the highest number in the long run. I'd imagine it would be harder to max out EMS if you didn't import a save from ME2. I heard the ME3 default background is kinda crappy. All your buddies from ME2 (that live) can also become assets.
On my first playthrough I hadn't done any multiplayer, and I stuck to paragon choices with my ME2 import. I didn't get the optimum ending, and my ems was just under 4,000. But as I looked at her war assets the other day, I realized that I made a lot of goody goody decisions that ultimately cost me in the long run, enough to keep me just under my required numbers lol. It just depends how you did things. After comparing my renegade's assets to my paragon's assets, I do believe that the EMS can be achieved without multiplayer. But you'd probably have to really cherry pick your decisions.
