I'd actually make the war assets do something. If you do the end game below the minimum everybody becomes Reapers (or husks).
If you're at the minimum, you'd get the original "destroy the Reapers" ending with the kid's choices replaced by him trying to talk a badly wounded Shepard out of it. Shepard blows up that conduit and destroys the Reapers and all tech.
Let's say that there ar 5000 war asset points and that 2001 is the minimum. Now the second marker would be at 3001 WAP's.
You're not so badly wounded and after you've finished dealing with TIM some aditional help makes it to the beam. Now instead of blowing up the conduit and destroying all tech, one of your helpers(lets call him Bob) finds another way to activate the Crucible that will destroy the reapers and space ships, but will leave the Mass Effect Relay network and the Citadel intact.
And then if your WAP count had reached 4001 or above, even more helpers find their way to you after the TIM confrontation. Anderson gets patched up and a new helper can refine Bob's solution so that only the Reapers are affected. Galaxy saved and (Fem)Shep(Loo) could ride of into the sunset to make baby's with (add your favorite appropriate partner) or have naugthy naked time with (add favorite partner with whom the beast with two back wouldn't lead to pregnancy).
So how would your ending look like?
