In the second test I was not so good .. the game could not load one of the textures and the Multiplayer was completely ruined. 
Fortunately I had backed up the entire folder in case of a problem and I've solved restoring the default folder, I think for now I will continue using texmod. 
Maybe I just had bad luck, thanks anyway for that information.

To answer your question, yes Origin will revert everything back to the stock textures if it updates it. You just stop it by telling it to not automatically update the game. Since patches are so infrequent it's not really an issue.
Edit: And to answer the second part of your question, the files you would have to backup after editing are the *.pcc files that contain the texture2d objects (e.g. BioH_Tali_00.pcc for Tali's Default Appearance) and the texture caches that contain the actual textures themselves (e.g. CharTextures.tfc). The easiest way would be to just go into your CookedPCConsole folder, order by Date Modified and just find the latest modified files. The only other important file is the PCConsoleTOC.bin file, which is in the BIOGame folder. But you can just run the TOC.bin updater tool in ME3 Explorer to update that whenever.
As for your problem, do you mind if I just query you by PM to try and find out what happened? I need to know about any bugs before release.
And speaking of, the actual public release may have to wait for another couple of days. The version I linked earlier is pretty much the final product. There are a couple of bug fixes and more error handling in the latest version. But WarrantyVoider also wants me to optimise the external saved file that I use to quickly load up the texture information. Apparently 250MB is a bit over the top.
