I think the thing that bugs me most about the ending is that it leaves many questions unanswered. SPOILERS AHEAD.

Who or what is the catalyst? How do Shepards decisions affect the ME universe. I cured the genophage, saved the rachni, and made peace between the Geth and the Quarians who created them. I want to know how all this plays out. What happens to Shepard's friends and LI? So many questions.

If destroying the relay in arrival vaporises a solar system. Why doesn't the destruction of the entire relay network, wipe out all life? You know just like the Reapers were trying to do...

Also why does the red pulse sometimes light earth on fire and sometimes not. (Depending on your EMS)

In a low EMS condition, not even sure why those would be linked, wouldnt every planet hit by the pulse burst into flames. (End of all surface life) But then thats inconsistent as the Normandy always crash lands on habitable planet.

Simple answer is that, presumably, there is a difference between crashing an asteroid into a relay and the intentional destruction via the catalyst.
