 Ok this post is containing a LOT of speculation based on informations and clues provided in game. It explains why i like the "perfect" ending (synthesis) and moreover why i think its good conclusion to the story.
However i admit that even if what i write here is 100% true the delivery of the ending might have been much more clear and lot of said stuff should have been said straight out instead of having to poke through game and triying to piece all of the things together.
This article assumes that everything Catalyst said to us is truth.
Would be awesome if someone involved in writing the storyline could give me yay or nay on the thoughts in this article.

Mass Effect 3 Finale Analysis


When we reach the catalyst we are presented with one interesting fact - that he knows for sure that one day people will create synthetic life that will wipe out all organic life. (and indeed if it wasnt for Shepard that could have been already in motion in the form of Geth)
How Does he knows that for sure? only answer that seems to explain that is that there used to be extremly advanced civilization that created incredibly advanced AI and later got in the war of them. At the point where loss was inevitable, said civilization(s) came up with extreme plan on how to save themself and also preventothers from doing the same mistake. We do know how Reapers get created (processing of population) so there must been first civilization to make a reaper and i just cant imagine that plan like that would be allowed to go through if it wasnt for litteral doomsday ahead. So the plan is set in motion and (either willingly or not)the population of species of that era are being harvested to create the first Reaper(s) in the first processing facility - the Citadel.
Also (probadly after the war was over) the leaders of the era, since i doubt they were processed with masses for reaper creation, decide to preserve single person in virtual form to observe the galaxy and call Reapers back when needed. Since they have been fewer in numbers at the time its very possible the original harvesting time was much shorter than the current one for obvious resistance and potential reaper destruction threat.
The war is pretty much lost for reapers at this point and catalyst realised that even if reapers harvested this civilization the species of next cycle would most  likely decimated them. The whole plan from beggining actually counted on such scenario, its actually most likely that the blueprints for Crucible were started by the civilization that created the reapers with the plan of eventually merging synthetic and organic life - its after all the purpose of the whole device.
