My renegage/paragon/reputation metere was DEFINITELY filled up to the max...in fact it was filled up long before the end game, yet in my final encounter with the Illusive Man the final dialogue choice was greyed out as though I didn't have enough rep.
My bar was like 80% renegade, 20% paragon. Do those choices only open up if you're mostly paragon??
Um, I'm pretty sure my rep was maxed out, but my choice with TIM was greyed

I was mostly paragon but it was greyed out for me too.

I had the same issue and, the best that I can tell, I missed a charm option from one of the 3 times you can attempt to use one with him. That's really the only thing I think that could have happened.
Or it's just a bug.

I may have found the reason we couldn't access that dialogue. According to the strategy guide, successfully persuading TIM during the Mars mission is critical to being able to persuade him during the conversation at the end of the game. In order to get the paragon/renegade options with TIM during the Mars mission you have to select the "You're wasting time!" dialogue option.
