I ended up saving both the Quarians and the Geth, but I saw no Geth ships (Joker checked them in) nor did I see any Primes running about down on Earth. Were those cutscenes really made without the possibility of them being around? *shrug*
What happened to the Geth? (Spoilers)

Well, not many races you recruited were present at all, including the geth. They "help" you just don't see it.

Plus, if you pick the Destroy ending, the geth end up getting annihilated anyway.

I got the synthesis ending. I would have really liked to see them as part organic. Although EDI stayed the same and just had wires all over.. I guess it wouldn't have mattered much :/

It's probably just a cut corner. You don't see any quarians running around earth either. Since it's possible to get one or the other annihilated, they just didn't include them in the cutscenes so they only had to make one instead of three. Whereas with every other race, you will always manage to get some of them on your side.

In the Synthesis ending, at the end, Joker's eyes are this bright blue color.
I felt that was the only way to tell there was a synthesis.
