 I don't get it. They were already in the battle, why would they leave? Also, how did Shepard's squad end up on the Normandy with zero injuries when they were there when Shepard was almost killed by that Reaper? Wouldn't they have kept going and tried to open the Citadel if they were completely unharmed? or did I miss something...

My best bet is:

Joker came to earth took sqmates and us, then wounded shepard told him syntetics will be destroyed then we jumped through the relay to save EDI. 

When ship crashed, shep was still in the med bay so we didnt see him.

After viewing the endings a couple of times (I'm a masochist like that), it dawned on me that they couldn't have been using the Mass Relay system. Granted, it could be a massive oversight on the writer's behalf, but the Mass Relays allow instantaneous travel between respective Relays, so they couldn't have been utilizing them. The Normandy looked to be in regular FTL travel, so they're either on some terraformed planet/moon in the Sol system, or the colored shockwave knocked them into the nearest system to Sol that, by some inconceivable measure of luck ended up being habitable. Or it's a Lost-style ending and the Normandy exploded and everyone is dead. Sometimes you just can't have your cake and eat it too.

OK, that's another oversight of you, but even if the text on multiples sources and all games says it's instantaneous, that might be just compared to FTL. Since there are plenty of scenes on the games where Joker and other pilots call ETA WHILE in transit.
