I have trouble getting this, back in ME2 the collectors, reapers and especially harbingers desperately tried to get Shepard's body in their hand for some unknown purpose which made absolutely little sense. Then we get into ME3 and suddenly Shepard means nothing but target that needs to be killed. What changed this? Why did Harbinger suddenly becoming irrelevant in ME3? None of this makes any sense.
So, what was the point of making Shepard matter to the Reapers?

My theory? Alot of people complained that Harbinger was annoying, so Bioware went overboard and pretty much removed him as the main villain. Eitherway it sucks, I was hoping we could destroy him ourselves.

Because they originally wanted the Thorian to matter as well, from ME1 Feros. As in, they were supposed to be interested in Shepard because she had met the Thorian.
But I guess they couldn't really figure out what Drew wanted and threw it out.
Maybe it has to do with the Lazarus Project, as Shepard is partially quite cybernetic and based on Reaper tech. I don't know if ME3 mentions that in any way, though that would possibly enable the endings I guess? I'm uncertain, maybe someone can give a better answer.

My guess is: Catalyst created the Reapers, but didn't know or care how they do their job, as long as the cleaning occurs every 50000 years...
And Harbinger and the Collectors are killed at the end of ME2...

Harbinger did not die the collector general died.

Harbinger isn't killed. Harbinger is like, the boss reaper. You're probably thinking of the collector general.

LOL, to me the funniest thing of it all is that Harbinger comes down to earth and wrecks everything and then the **** endings ensue. But the thing is, they mentioned Harbinger is going to earth over the comm, but how did they know it was him wasn't Shepard the only one to have ever seen a holo image of harbinger? I still think Harbinger is indeed the main bad guy, just for the fact that when he came down **** hit the fan and shepard wasn't shepard.
