Essentially, the indoctrination theory goes that all the plot holes and inconsistencies of the last part of the game are the result of Shepard being indoctrinated. Convienent, ne?
Out of the final decisions, Control and Merge are seen as effectively "The Reapers won" the Destroy option (and even then it has to be the destroy option requiring more EMS than one can naturally get in single-player) is the one where Shepard breaks free of indoctrination and destroys the Reapers.
The issues with this line of thought, however.. well if it was all just a dream, than why would the Reapers give Shepard the ability to destroy them all? Wouldn't the destroy option just be another figment of his imagination? This theory also doesn't explain away or fix the Normandy crash, among other things.
Also, unpleasant implications: if someone the indoctrination theory is true, it means that the real ending of the game is yet to come.... and that means most of us paid $60+ for an incomplete game.
