So i have now found out that saving the Collector Base and handing to my enemy was the WRONG choice.
As well as rewriting the Geth heretics.

Actually in the end the majority of the geth come over to your side, so thats actually a good choice. It looks bad at first, but then once they legion does his thing it ends up good.
Collector base not so sure as havent played through with the base intact yet.

I can only guess it is one of those ''trap'' options a lot of devs use. Give the player a poisoned laced carrot. The point is, they want you to take the carrot as it seems to the player to be an ''obvious'' choice, but really isnt.
It is like having the option to hand your enemy your weapon and surrender rather than defending yourself. Who idiot would do that? But if you do give your weapon to them and surrender... some other big dude sees that he has your gun and kills him. What kinda crap is that.

Actually, if you manage to make peace between geth and the quarians it is better to rewrite the heretics.
Written in the descriptions of Geth Fleet, Geth Corps, Quarian Civilan Fleet, Quarian Heavy Fleet, and Quarian Patrol Fleet:

Rewriting the geth heretics significantly boosted the processing power of the "true" geth. Their increased strength made their fleets both more efficient, and more lethal, in battle."

If you re-wrote the geth and allowed Legion to upload the Reaper code, you got a massive geth army at your beck and call. Also, if you managed to secure peace between the Quarin and the Geth on Rannoch, the geth force start helping them rebuild and even aid in conditioning their immune-systems by uploading their AIs to the suit.

Shepard even says that rewriting the Geth didnt achieve anything. Legion replied with some crap dialogue along the lines of ''yeah they are stronger now''.
Wish i could edit my ME3 save file to change my choice from ME2.

In my playthrough It cost me the needed points for a peace treaty. Rewritting the Geth actually gives you 0 points towards the peace treaty.
And so I had to choose 1 or the other in the end battle.

Rewriting the Geth and negotiating peace is possible, but it does not matter if you saved the collector base or not. Cerberus still has what's left of the human reaper thing.

Oh, can someone who's done a dead heretic file compare point values in their war assets? It's gonna be a while before I get to play my 4th Shep.

Patrol Fleet was also affected by a choice between Han'Gerrel and Xaro'Den. I wish they visibly showed the point value changes for each of these.
