I don't know. The Reapers logic seems kinda flawed to me. They are acting kind of like every other indoctrinated character. Also, they are supposed to be built from entire Organic races, keeping a part of them I would guess.
And the Catalyst claims that the Reapers are his tools.
So. Since He is the Citadel, one would think that by destroying the station, you might kill him and "free" the Reapers, making them turn against each other or even kill themselves when they realized what they have become.
That would be worth a try in my book.
