That's a matter of what matters in the moment. Fighting Miranda when they had bigger fish to fry would be counterproductive. Keep in mind that Miranda was on the run from Cerberus for the entire rest of the game, and that the Illusive Man himself told her that he needed to "contain the situation."
OK, I see I didn't do a very good job of making myself very clear: TIM has a squad detailed to go and cap Kelly during the Citadel coup, when they have better things to do. Like, you know, participate in the coup. Kelly can't do jack about that. She's just giving counseling to refugees. She has no special LEET combat skills or whatever. But Miranda, who is on-site at Sanctuary and is
definitely a potential problem, is just allowed to go running about. Now, I do agree that there
is a logic to that. But it still doesn't fit with how Kelly's death was handled, which event was, to me, just shoved in to reiterate that Cerberus are a bunch of jerks.
