Consider: in between Mass Effect and Mass Effect 2, Shepard is still working for the Alliance / Council. He is totally legit and there is no reason for him to mine minerals in the first place - he simply
claims & surveys mineral deposits. Even if you are still inclined to think - well maybe he kept resources on the Normandy -
WHAT HAPPENS AT THE BEGINNING OF ME2!?

Commander Shepard uncovered significant elemental deposits while scanning planets with the Normandy SR-2. When the Alliance dry-docked the Normandy, they seized all recovered elements. This material surplus has gone toward building the Prothean device discovered on Mars.

Now as for my personal experience:
I don´t really mine towards all planets depleted, but rather towards the above mentioned ratio of
100k Eezo : 500k Rest
As far as I´ve researched on the web, there are certain bugs, that cause the war assets to flag incorrectly, if too many resources have been aquired (e.g. by editing savegame or using the Shadow Broker Base).
