Sorry if there is already a thread about this, but I couldn't find one. So here goes (I am writing this from the perspective of the "Destroy" option):
My biggest complaint is the the destruction of the Mass relays. The point of the Arrival DLC was the fact that Shepard managed to kill 300,000 Batarians by ramming an asteroid into the Mass relay, and it obliterated the system. That is established canon, and was done so under a year ago. Yet, in the "Destroy" ending (and in the "Synthesis" one, and I assume the "Control" one as well) all the Mass relays are destroyed. And...what? Galatic life somehow survives that, even though it has been established that the destruction of a Mass relay would take out the entire system? There is no explanation even offered for why these systems would survive this time. No justification. So, as it stands now, Shepard just destroyed the Galaxy in order to save it. What?
Another plothole:
How did Kaidan end up back on the Normandy in time to flee with Joker? And why was Joker fleeing in the first place?
I took Kaidan and Garrus with me throughout the entire London campaign.They were with me when I was making the mad dash for that beam. And so they abandon me when I get blasted? What in the characteristics of either of those squad members makes it plausible that they would turn tail and run? Either they would try to help Shepard, or--if they were assuming she died--they would keep fighting. After all, there would be no hope after that. There would be nowhere to run to. They know this. They went into the mission knowing they might have to fight the Reapers to the death. That wouldn't change suddenly.
And I am expected to believe that, not only did they leave Shepard lying near the beam--as Harbinger even retreated, I might add--but they also, somehow, got in a shuttle, left Earth--while the Reapers were still engaged in the air and space battle above, boarded the Normandy, and just...left? They would have had no idea what was going on in the Citadel. Why would they start fleeing from a blast they didn't know was coming? How did Joker get to a Mass relay in time to be stranded out of the system?
The simple answer is they fled. But why? No explanation. No justification.
(Also, it's not really a big deal, but something that struck me as odd: Kaidan has the presence of mind to change out of his armor while they're fleeing from Earth, because he's wearing his casual clothes when he steps off the stranded Normandy. Like I said, not a big deal, just odd. For me, at least)
Some people have mentioned TIM's appearance on the Citadel as a plothole. But the Prothean VI did state--I believe--that the Illusive Man had fled there before alerting the Reapers to its function. So they could have possible allowed him to live, knowing that he posed no threat to him. Still, it is fairly random.
As I said, I'm using my version of the "Destroy" option:
There's the breath Shepard takes after all is said and done. The Citadel blew up. Shepard had barely any armor and no helmet. So how does she survive the destruction of the Citadel? It couldn't even be a dying breath, because it's seen after the Citadel has broken, and since there would no oxygen, she couldn't even manage that. People have also called into question the appearance of the rubble Shepard is lying in as not being from the Normandy. But she couldn't survive reentry without a helmet, and/or armor. Mass Effect 2 established that.
Again. No explanation. No justification.
These are the bigs ones for me, though I'm sure others could think of more. So, please, share. Share your explanations for these points, share your theories, share your plotholes.
The only way I accept the endings is if I completely ignore the destruction of the Mass relays (and also that ridiculous epilogue. Really? Even we--in 2012--can travel into space. We've had the ability for the past forty years). Without the destruction of the relays Galactic life can continue. The massive army you led to Earth can return home (instead of being stranded, as I originally thought, or dead as the Arrival DLC would suggest) and rebuild. The Normandy crew can be rescued (which they should be dead too, after being caught in the blast of a destroyed relay). And Shepard took a breath...giving the hope of a happy end on Earth with her crew.
