 I'll be upfront and say the "good ending" would be alright if it weren't for the crap shoveled at us 2 minutes prior.  I wouldn't mind Sheperd blowing up the Citadel, all the mass relays and ends up suriving being canon.

But...

The star child and his speech completely destroys the idea of the Reapers.  For ME1, ME2 and 99% of ME3 we are led to believe the Reapers are evil incarnate.  The star child appears out of nowhere, tells us the reapers are just a tool and are used to kill life in order to save it.  

That runs completely contrary to the running story and destroys the Reapers' personality.  We were running around both ME1 and ME2 like puppets trying to stop reapers that were written as individuals.  Fast forward to the end of ME3, we find out the Reapers are just a hive mind of some stupid kid.



That is what makes me upset the most at the endings.
