They're cybernetic implants. It's never explained precisely what they're for, but I'd assume they improve his vision, possibly allow him to control computers with eye movements, things like that. They might even be connected to a greybox like Kasumi has. It's even possible he went blind at some point, requiring the implants.
Contrary to popular belief, they're never stated to be Reaper tech, so we can't just assume that. In the ME universe, cybernetic implants are widespread, if not necessarily common, so they could just be plain old cybernetic implants.

Contrary to the above poster, they actually are stated to be reaper tech. Read Mass Effect Evolution, it explains how his eyes got like that and I believe its a canon comic prequel to Mass Effect as it was written by Mac Walters, the lead writer for the past two games.
