I don't understand.
Was the Normandy traveling in FTL or did it take the Mass Relay?
I think it would make more sense if they noticed the Citadel was about to explode/unleash a massive beam which isn't good for spaceships and decided to FTL out of the system to avoid the shockwave.
If they were making a jump via the Mass Relay, that makes even less sense since why would the Normandy be out by Pluto instead of in Earth's atmosphere or orbit? Also, Mass Relay jumps are instantaneous.
