Sovereign basicaly made him the super husk , he hadn´t had them in the begining but after shepard got him kicked from the spectres Sovereign looked for a new way to use him .

i thing he hasn´t got them on eden prime .

He does have them on Eden Prime but even then his eyes are a tell. It actually, to me, looks like a Geth arm.

Maybe he thought it was some sort of prosthetic or armor device for his arm.

What I could never figure out is why Nihilus didn't seem to notice or be bothered by the fact that Saren had been bionically modified. I'm sure this is explained in a book or comic.

Same here Brannon. Saren's look in ME1 really bothers me. The cover of 'Revelations' shows what 'normal' Saren looks like, and I find it very hard to believe that Nihilus, his protege, wouldn't notice that Saren suddenly has a metal arm and tubes sticking out of everywhere.
It would have made a LOT more sense to have him look 'normal' up to Virmire, and have his 'new' appearance be shown there. Ties together much better with Shepards comment of 'You let Sovereign implant you?!'

I understood the same thing as Kaiser.
For a handwave, I just assume that cybernetic enhancement or replacement isn't necessarily all that rare, particularly for soldiers. Though most probably take more care to keep the cosmetic appearance the same.
