I won't lie, but I think that the community is sort of overreacting to the whole ending. Don't get me wrong, I would have loved to see my Shepard return to Earth victorious with a big ceremony being cheered and greeted by all the friends he made over the entire series, hitting up the bar with Garrus, Jacob, and his other homies, and finding out that Liara is pregnant with Shepard's little blue space alien baby or whatever, and I was a bit bummed out when it didn't happen. But think about it, it would be stupid for Bioware to say "Oh sorry community, we'll do what you want and retcon the entire ending completely." Chances are even if they did retcon the ending, it would still ****** people off anyway.
I think what the ending really boils down to is everyone's personal interpretation; Bioware sort of pulled an Inception on us. It's not meant to be a concrete ending, it never was. Straight from the point we figure out that Sovereign is a Reaper, we're under the impression that the Reapers are a big mystery, and that they transcend organic understanding. In Arrival DLC, we get reminded through audio logs that life always seems to start anew no matter how many times the Reapers come, so its hinted that they aren't destruction incarnate. They're in the end just a bunch of well intentioned extremists. Before everything, the "Reapers" were an organic race just like any of us, probably the first ever in the galaxy. They made a mistake with synthetics, and nearly got completely annihilated by them. They eventually found that the solution was to become hybrid organic/synthetic themselves, and wanted to prevent this from ever happening ever again. Through each cycle, they come back and do what they do, "cutting off" a species whenever they get far enough to create synthetic life, and preserving their legacy by making them into another Reaper. It's calculated thinking, but again, this is coming from an entity that doesn't think like us.
But it all changes when Shepard manages find the Catalyst. How the Catalyst explains it, even the entire might of the galaxy is still not enough to defeat the Reapers, they're just too powerful. The Catalyst points out that Shepard is the first of anyone to ever make it that far, and concludes from it that organic life is ready to make its own decisions instead of using the Reapers. The point of each species adding on to the Crucible was to "test" this; as soon as there was a cycle that could finish creating the Crucible, it would be capable of creating its own future. That, and it's arguable that the notion that synthetics will eventually dominate organics can be wrong, as the case with the Geth proves they can possibly be an exception. So the Catalyst decides to give Shepard the choice: Get the Reapers to leave for good and leave the galaxy as is, destroy the Reapers and synthetic life along with it, or merge synthetic and organic life completely in a manner that allows us to retain our individuality. The reaper solution in return, will be nullified. As a trade off however, the mass relays (part of the Reaper solution) are taken away also, resulting in the collapse of galactic civilization as we know it. However, galactic civilization may not be as screwed as we think after all. I'll explain each choice, and what could possibly follow it afterwards.
Control Ending: Shepard sacrifices his/her body to essentially become the Reapers, making his/her first action as Reaper Controller to command the Reapers to leave everyone alone, and allow them to rebuild. After this, Shepard uses the Reapers to begin making new mass relays, connecting us all once again.
Destroy Ending: Shepard destroys the Reapers completely, and wipes out all synthetic life along with them. However, the Reapers don't simply disappear, and thousands of Reaper corpes are left throughout the galaxy, more or less completely intact, and available for study. It may take time, but eventually organics are able to derive something similar to mass relays in order to connect the galaxy once again. Plus, Shepard survives too.
Merge Ending: Shepard sacrifices his/her body in order to merge synthetics and organics completely, except allowing us to maintain individuality instead of having to be destroyed and become Reapers. Probably the most interpretive ending out of all of them. We don't know what exactly this means, but I assume that every existing species gets both organic and synthetic characteristics, somewhat similar to the Geth gaining free will. We could be capable of making technological advancements much faster than we could before, and/or possibly immortal, eventually figuring out how to recreate mass relays ourselves. The scene where you see Joker and EDI cuddling by the sunset sort of implies that they can be together, as now they're more or less the same.
And we see the stargazer grandpa guy telling the story to his grandson/daughter, so it's revealed that we did indeed continue on afterward. It's really an ending you have to draw for yourself, similar to Inception. This here is just my two cents on it.
