 I just wanted to warn everyone. I don't want anyone to go through what I went through.

I wanted to keep my playthroughs neat so I created two folders inside of the me2 saves folder for finished and unfinished games. This allowd me to have only one game in the actual save folder at a time. I had 10 total playthroughs with various choices and classes.

I moved my most readied game out of the folders and into the save folder and started me3. Apparently when you start a new me3 playthrough, it deletes any folders inside the save folder, so I lost all of my other 9 playthroughs.

So WARNING to all, make sure you either back up any created folders or have all your playthroughs in just the save folder so you don't loose them.
