Have this problem since the beginning, wasn't able to fix it.

Setup:
GF GTX 480
AMD Phenom II X6 1090T (Hexacore)
4 GB Ram

The longer I play, the more my fps drop. On Loadup I have perfectly smooth gameplay, but as soon as I wait for a few minutes my fps drop massively. This effect is enhanced, or at least it feels like it, if I switch levels often, for example on Normandy or on the Citadel. It however also occurs if I just keep playing one level, just slower.
In manifests itself really only in dropping fps, so it slowly starts to what I would describe as "lag" more and more.
As soon as I exist the game and restart it, load the save I just made verything is perfectly fine and the exact same scene runs at 100% clearness without even the slightest problem. So it's - from my pov - not an issue with my hardware.

Things I tried:
- Force-disabling VSync via nV Control Center - no difference
- Forcing tons of Quality Options on and/or off via control panel, ingame control and nV Control Center - no difference if I play on max settings, forced AA and so on or not
- Updating my grafics driver - its up to date.
- deactivating / reactivating Origin ingame - no difference

Any ideas?

Are your hardware temperatures looking fine? Maybe it is caused by overheating? When you switch levels, then load on your GPU decreases and when the level is loaded, your GPU starts working more heavily again which also increases the temperature.

Temperature is fine, in fact, my GPU doesn't even start to heat up with the game running at max. Playing Anno 1404 or crysis 2 at max gives my GPU a significant higher load, resulting in a significant louder fan as the GPU cools itself. The Fan doesn't even start to get loud, so my GPU is mainly bored.

Appreciate the help nontheless, every hint is good for me.

Also, tried reinstalling the game by now (again), nothing changed.
Well let's see what EA Support can say about that.

Okay, I was able to solve the issue. Wow, that was dumb.

When I first installed ME3 I had a problem others experienced as well, the x64/x86 compatibility issue. What I tried was setting up a compatibility mode to see if that would work, Win Vista SP2 to be exact. Didn't help back then, of course.
After reinstalling the game twice I never even thought it might have to do something with that, but somehow Windows seems to want to remember what kind of compatibility modes you set up on exes, even if the exes don't exist anymore. Turns out, turning the compatibility off did the trick.
Well, I feel dumb now. However, maybe this thread helps others for the future.
