So, I'm not sure if anyone else remembers this or even went through the dialogue, but there's an option during one of EDI's 'morality' questions where you can ask if your implants make you a transhuman. To this, EDI replies with something along the lines of "No, Shepard, you are fully human." This seems to be in direct contradiction with what the star child said, about Shepard being destroyed because he is part synthetic (or, "transhuman").

Could be a difference in knowledge.
