The keepers rebuild the mass relays, after all they rebuilt citadel and that was just a massive relay. We don't really know where they came from, or what they're truly capable of, or even where they get their materials.
The keepers can rebuild Shepard, for two of the endings she'll get a body similar to Edi, since she's turned into dust, but her mind might be in the citadel, while the other ending of Shepard lying rubble, gets patched up. Then we can see how the galaxy is truly effected by Shepard's decision when she wakes up. Shepard was conflicted about whether she was a VI who just thought she was Shepard.
This would be easier for me to imagine that is the ending, instead of trying to rewrite the cataylst moment, I'll just add to it.
Yes, I'm grasping here, for any alternatives, I just want something better!
