I went into the Thessia mission with a little over 200,000 credits, and I picked up a few during the mission itself. But when I went to buy stuff down in the Normandy shuttle bay, I only had 15,000 credits - the amount I get from Alliance funding after the mission's over. WTF? Did Kei Leng pickpocket me or something?

Also, the amount of fuel in the Normandy went from 1000 to 0 after the mission.
