I'm pretty sure post Mass Effect 2 we all had our own ideas as to where the series was going to go, I'd be interested to hear peoples different takes on how they thought it was going to play out.
Naturally, i'll go first and give a rough idea of how I thought it was going to happen...
The version I had thought of kicked off pretty much the same way, Reapers land and the galaxy goes all to hell. Shepard heads out to unite the races dealing with the genophage, quarian - geth issues and a whole host of other stuff covered in the actual game HOWEVER I saw the story going in a slightly different direction from here.
I always assumed Earth was targeted first for a more sinister reason than was ever revealed, I figured the Reapers knew Shepard was the only chance the galaxy had at staging a fightback so they went straight for the home world, as Shepard leaves Earth harbinger gets a message through to the Normandy taunting Shepard BUT offering indoctrination to spare Earth. Shepard naturally tells them to do one.
One of the key elements that I thought was going to be explored was the sun on Haestrom and the dark energy/matter/whatever the hell it was. Basically the way I saw it was that if this stuff could be weaponised it was the Reapers achilles heel. Shepard finds this out and begins outfitting the ships with the ability to even up the war.
Cerberus, selling Shepard down wind about the dark energy, use the same motivations as in the current game.
The Reapers, having never faced this problem, download their consciousness to a huge Reaper tech building on Earth they have constructed to commune, the Reaper fleet is still active and fighting above Earth but if this building is to be hit the Reapers will lose everything. Naturally, Shepard takes the Normandy, loaded with Dark enery/matter/stuff with the plan to bomb it to hell. Some form of trouble is encountered, leaving the only option to fly the Normandy directly into the building manually. This sets up the finally offering the choices:
full Renegade: allow someone to fly it for you and blow themselves up for the sake of the human race.
Paragon: fly it yourself and go down with the ship. Whoever was your love interest, providing you didn't cheat on them, wants to go with you. Obviously you can either say yes, allowing them to be with you in the final moments really lending credence to their lectures about not being able to lose you twice. Or you can tell them to stay behind and get on with their lives. Either would be beautiful moments I believe. Thats my 'head canon' at any rate. It's so much more interesting.
I know it was long guys, i'd love to hear what other people were thinking though? did you see the game ending the way it did?

Basically, closure for all the choices Shepard made throughout the trilogy, and a satisfying sendoff for the Commander and his crew, regardless of whether they lived (attending the memoral service for those that died) or dead (apart of the memoral service).
