I just finished ME3 with a character i started way back in ME1. It's been a long hard journey and very fun and entertaining,  right up until Harby hit my Sheppy with his big o'l red beam.

1: Admiral Anderson dying: I was saddened by his death and would have loved to be able to save him, but alas ME3 made me realise you cannot save them all, they drove that point in with a hammer and nail right from the start. What really got me going  "double you tee eff?" was Shepard's appearant total lack of reaction to Anderson bleeding out next to him.

2: Space Magic!!! and Astroboy!: Seriously, an AI taking the form of the dead kid that has been haunting Shepard? Reapers trying to ensure synthetics cannot conquer organics by brutally wiping out and 'harvesting' advanced organic life, rather then using their power to smack any out-of-line synthetics silly if it ever gets that far? That's their so called motivations us lifeforms cannot comprehend? Shepard uploading himself to ze matrix to tell the Reapers to go away? Combining organic and synthetic lifeforms into 1 ala Transformers: Beast Machines? Shooting a few tubes to blow up the citadel and destroy ALL synthetic life...synthetic life that wasnt threatening ANYONE thanks for the efforts of Shepard?
Also, the mass relays blow up but somehow, against established canon, dont destroy entire star systems with the energy they contain?

3: Why the heck was the Normandy travelling through a mass relay when it was supposed to still be fighting alongside the allied fleet above Earth?

4: Epilogues for the squadmates: Come oooooon, even the Baldur's Gate series from 12 years back had excellent but simple epilogues for your friends based on your choices. There wouldnt even be any need for voice acting or animation. Even plain text would give a lot of people a lot of closure and knowing the fate of the characters you motivated us to care about.

5: No ending possible with the citadel/relays, shepard and his/her love interest all intact? All the options are downer endings, which would be fitting if you rush through the game or are playing Sheppy as a bitter renegade jerk. Give Tali+Shepard/Garrus their house on the beach, give Shep+Liara their little blue children. Let Anderson retire and hook up with that Sanders woman. Let EDI+Joker build little flashlight robots with fragile limbs. Let the galaxy form a new Council on the Citadel.

I'm starting to think the ending was written by the Reapers..because it goes beyond all our abilities to comprehend what the in the nine hells happened to one of the best RPG-stories since Baldur's Gate.

So as others on this forum have said, for me the Bioware story stops the moment Harby hits Sheppy with his beam. I reject your ending, and substitute my own!
