The spell_shapeshift.nss file contains the information related to what appearance to use and what attributes to use... but I see nothing related to the ability columns of the shapechange.gda file.

So does anyone which script(s) checks those columns and adds the proper abilities post-shift?

Found it: it's in the effects_polymorph script.
