Part of me just says that this whole theory is an excuse for fans who hated the endings and can't accept the fact that Bioware wrote such a horrid ending to an amazing series to justify them. 
I agree with most of the points you made, but there are 2 main arguments I have against this:

1. Why on earth would Bioware pull such a stunt? I mean of course they could expand on this ending with further DLC but people were probably going to buy DLC for this game anyway. Also I'm quite certain that atleast some writers at Bioware thought that such an ending wouldn't sit well with fans. They must have expected an enormous amount of outrage considering how much backlash they got with DA. Even if this theory is indeed true and this is exactly what Bioware was planning all along,  the credibility for any of their work from now on could be jeopardized and people might not take any endings to their future titles seriously anymore. I don't think risking the loss of the majority of your fan's trust is worth DLC money or writing an elaborate ending. 

2. If this last scene is indoctrination, why would the reapers want Shepard to choose the control/synthetic option if they destroy the relays and the citadel? They needed the citadel and the relays to make sure that civilizations spread across the galaxy in a manner that they desired. Destroying the citadel and the relays would mean that they need another plan or to atleast remake all of them.


 



Excuse isn't really the right word here. I for one have a hard time believing that Bioware are happy with these endings. They're probably a bunch of lovely people who want nothing more then to see their vision become reality. But in order to do that you need a lot of time and money. And not all developers have the luxury of working on one game for years. So they start to compromise.
It might have something to do with EA. I don't know how much pressure EA put on them to release the game now. I purposely avoided all news and information about ME3 so as not to spoil it for myself, but did they ever say that the multiplayer mode and Kinect support were Bioware's ideas? Stuff that takes resources away from the actual game. Sounds more like something the publisher would like to see. What makes this theory plausible for me is the possibility that Bioware struck a deal with EA to give us the ending we'd like to see later because they couldn't make it happen in time (maybe even for free).

Now to your second point: The mass relays are destroyed no matter which choice you make IIRC. The control and synthesis options seem to result in the fewest casualties. What makes controlling them appealing is that you could use them to build new relays, synthesis is the most peaceful one since it could stop anything like the reapers from arising again. The choice to destroy them, however, is made to appear to be only driven by the need for vengeance with no benefits whatsoever. But as the theory states, nothing of what you're told is really true.

I know that it's all speculation at this point, but to be honest, thinking about what could be true gives me more pleasure than what the game has offered us

I love the video explanation, its giving me a nice hope we will see some sort of awesome ending DLC eventually... or at least I can pretend Shep managed to get over his indoctrination and the fleets were able to destroy the Reapers themselves. :-)

You can’t create such an incredible game and story to destroy it in the end with ten minutes of crap, please tell me this isn't true Bioware. And if that was your plan then play along and say you did it on purpose; then cover it up with the indoctrination theory , and do it sooner rather then later everyone will be happier.......

That's the point that first got me on this theory and what other people were saying about it. This is probably one of the best games this generation and Bioware's million dollar baby. So why would it end in such a crappy way?

I don't think anything makes sense apart from what you said though. There surely can't be a piece of footage where you wake up in the rubble of Earth for no reason. Especially when the ending makes such little sense without it. Another point I noticed is, how come on the console you go from being completely unable to walk, right up until the kid says to you to wake up... Then you just get up...?

Some part of that is a dream. I'm hoping all of it.

hmm, well it could be their final product but after all the amazing stuff i went through in me3, the ending didnt make me feel bad it made me feel confused, and if they do add the actual consequences in future dlc then maybe it could be an amazing end, leave us on a cliff hanger, this is a huge if but if it is intended it may very well a damn amazing idea but who knows

I found this MEME that sums up what the Catalyst basically said pefectly and now I realize how flawed the logic really is.  And LEGION taught us that synthetics and organics can co-exist peacefully!  Same with EDI and Joker!

I have a serious question that could prove this theory not to be true....

According to this theory, if Shepard went to either of the blue or green endings in his "dream" then he/she would be indoctrinated. BUT! he would still be alive in the real world no matter which ending he/she took (red, green, or blue). so why wouldn't you see the ending where it shows that Shepard is still alive if you took the indoctrination endings but you would if you took the red ending????

I could explain it with a typical real life phenomenon. Imagine a cancer patient in a hospital. or someone in a coma (which fits Shepards given situation quite good).
Now all the people which survived and fully recovered state that they did never gave up and had the will to live on. I imagine that the red ending shows Shepards will to live on and never give up.
The other two are loosing the will to live (green) and beeing indoctrinated (blue) If your really indoctrinated, does it make sense giving you control over Shepard again? Actually no. The Reapers control him now and he doesn´t care. You could call that "dead". Just a mindless controlled shell.
