Legion's, Thane's, and Mordin's death's all made me cry.
Also seeing David Archer at Grissom Academy made me cry happily, felt so glad that it was "quiet' for him.

I was going to make a list, but there was a lot that made me laugh/smile
There was a lot that made me sad/cry
One of the moments that really got to me was reading the prayer book with Thane's son, I had to take a moment on that one to get the crying out of my system.
Mordin's death was... worthwhile, and definitely made me cry, I loved that damned Salarian. There's no way I'll ever be able to choose the option to not cure the genophage, even if Wrex had died.
Legion was definitely touching, and again... it was a sacrifice that felt like it was worth it. Hated seeing any of the characters die of course, but what I had no choice over was handled very well.
Loved Joker/EDI getting together and a lot of their moments, Garrus and Tali getting together was awesome as well. Loved that Jacob found someone, Traynor's bit about her 6,000 credit toothbrush, Garrus/Joker telling jokes, Garrus/Vega's game "Yeah but you did that with Shepard, it doesn't count"
Vega and Cortez's back and forth, and ... you know what, if I keep going, there's going to be a wall of text here.
So like I said, a lot of great moments, a lot of emotional moments... wonderful work.

Felt like the wind got knocked out of me when Ashley's head got slammed into the side of the shuttle by Dr. Eva and she wasn't even my LI. A lot of sadness when Thessia fell. That's the thing. I was hoping for...something else...after getting my face punched several times on a galactic scale. I made a paragon choice and wiped out the Quarians.

Sad and/or Angry
Losing to Kai Leng on Thessia -- way to defy expectations with that one, BioWare: tease the final battle with the Dragon, then rub our noses in the humiliation of defeat. Man, was I furious, and the e-mail afterwards was a sucker punch.
Fighting with Joker after Thessia -- I just wanted to tell him it was crass to joke right then, but then he got mad and yelled at me, to paraphrase: "Anderson told me to take care of you! The guy leading the resistance on Earth is worried about you!" I'd been choosing responses to people that were basically, "I'm fine, don't worry about me" through the whole game, and I felt so selfish at that moment.
It was heart-wrenching to see Liara fall apart on Thessia as she realised that everything she believed and studied her whole life was a lie. Poor Liara: first her mom, then her planet, then her whole self-identity.
I cried during Thane's prayer. Shepard had just broken up with him to be with someone else, left him dying in a hospital to go save the galaxy, and at the very end he's still thinking about her, and trying to keep her safe! But that regret made Kai Leng's death all the sweeter. It was also agonizing to hear him whispering in the final dream sequence: "You are a great protector, siha, but some things are beyond even you." Stop saying that, Thane, I'll save you. (No, I won't.
)
Mordin. I pushed Mordin about the genophage in ME2, I wanted him to see that it was wrong, and I was gratified that it payed off. Then I felt guilty, because I basically pushed him into an action that got him killed, but it was such a worthy death.
Tali telling Legion that the answer to his question was yes, and Legion just says, "I know."
Samara at the monastery: I thought she was going to shoot her daughter, and I was just waiting for the interrupt, and then when I realised she was going to shoot herself, I never wanted an interrupt so badly! She couldn't betray her code, but she couldn't live with what it demanded of her, and that internal conflict was beautifully expressed. It showed
how much she loved her daughters, and how much they loved her, which made Morinth's fate even sadder.
Romanced Kaidan's dialogue in London, where he says, "I can't lose you again." After Horizon, the post-Horizon letter, his questioning Shepard's loyalties and even her existence ("I don't know who or what you are anymore") at the beginning of the game, and his comments about the Project Lazarus files on the Cerberus base ("you're real enough for me"), that line just did me in.
Anderson: You did good, child.

I cracked up at the temple on Thessia. I had Kaidan with me, and every time I looked at an artifact, he would go, "Does this remind you of anything? Don't they look kind of... prothean?" in an increasingly frustrated tone, and Liara kept saying, "That doesn't mean anything...", until Kaidan finally got fed up. "I know you don't want to hear it, Liara..."
Kaidan and Tali arguing about omni-tools. "You're still using a Logic Arrest? But the Nexus is so much better for tech cooldowns!" "But the Nexus' shield tech is years behind Logic Arrest!" Oh, you guys. You are such nerds.
Javik: The lizard people evolved?
Liara: (smugly) I believe they're amphibian.
Javik: They used to eat flies.
Joker: Maybe the Council's just taking petty revenge for Shepard hanging up on them all those years ago.

All of EDI's questions to Shepard about morality and society, and watching her coming to understand what it is to be your own person, but still be part of a group, and to have friends that you care about, all leading up to her final declaration that she really feels alive. That was such a profound journey, I was honoured to have her on my crew.

The evil hanar. That was so random and sooooo funny.
As FemShep, I loved Vega and all his flirty dialogue. You can be mean and put him in his place, or you can roll with it, which is hilarious, because if you flirt back, he gets really bashful and awkward. How do you like it now the shoe's on the other foot, James? So fun making the big, bad marine blush.
The OH SH- moment when all the geth primes come alive and surround you, and then you realise they're on your side. Sweet, I have an army of geth!
Trying to renegade-interrupt Khalisah al-Jilani, and she fights back. I got my butt kicked by a reporter!

I was giggling throughout the entire Conrad Verner encounter.
And for some reason, I actually got a lump in my throat during the scene where Liara asks Shepard what he wants the little record box to say about him. I don't know why, but I think it just reminded me of how hard Shepard's worked to save everybody over three long games.

Laugh: That line from a datapad entry in the Ardat-Yakshi nunnery where one gal was telling another how they could sneak off to watch "Valeria" (can't quite remember the name, but it's implied to be an explicit video at the end of LotSB). Really a nice, funny touch connecting the two games.

The only part that made me cry was the romanced Garrus goodbye on Earth, that was so perfectly sweet and lovely...
Oh and Legion was my favorite character but I had more of a "....Really?" reaction to his death.
There was lots of funny commentary throughout, especially in conversations between squadmates.

Ashley was pure funny
Tali's though, especially if you are in a relationship with her is both funny and touching at the same time...Especially at the end where she toasts Miranda

When joker said "I was kind of hoping they were working on something and just not telling you cause ya know Cerberus" Thats what I had been expecting too.
also if you take EDI on talis mission if you romanced Tali "I know you were intimate" "Thank you EDI."
I mean you just know in the next Bioware game a characters going to say "When the leader of your enemies army gives you three choices always make a fourth".

I saved before doing khalisa al Jilani just so i could hear the diffrent conversations. first i double renegade then i sing renegade then i paragon then nothing. ultimately I chose Paragon because you can hear the pain behind the anger in her voice

As for tearing up. I teared up during Mordin's death scene, especially when he talked about seashells. Legion's "memories" also made me tear up.
Now, when I was saying my goodbyes to Jack, Samara, Miranda and Garrus I started crying and I completely lost it by the time I was talking to EDI because I knew I was going to go for the Destroy ending. I honestly had to pause it for 5 minutes. Damn those terrible endings!
