Turns out Shepard has been indocturnated and the last 3 choices were a means to get him to give up his old life and is now captive on the citadel. Now your crew must mount an assult to recover you and bring an end to the reaper threat. How do they un-indoctornate shepard when recovered, perhaps that could have something to do with dark energy and it being able to undo the reapers influence which is why the reapers don't want dark energy around in the galaxy. Hmmm.....
