... wiped out the entire Batarian system in Arrival, but I guess space magic saved everyone on Earth and Joker, right?

Based on Shepard surviving the destruction ending, yes. The relay explosions didn't take out the star systems they were in.
Hard to tell what other damage they did, though. Based on what happened to the Normandy, we could assume every space-faring vessel was either destroyed, or crash landed.

No, its all in how the energy is discharged. in the Arrival, the energy is uncontrolled, it doesn't have anywhere to go, so we get a supernova. In ME3, the energy is discharged onto the next relay along with the colored lights. You can see the sphere at the center of the gyroscope go dark before it breaks apart.

The combined destruction of every relay in the galaxy caused supernovas destroying all populated systems, it was this supernova that destroyed Normandy and caused the survivors to cannibalize on each other on a remote planet with no access to a relay

My explanation was that the energy from the mass relays went towards that colored explosion that covered the galaxy. I dont know though.

Energy can exist in many forms, not all of which destructive.
How much energy does it take you think to recode all DNA and combine that of machines with organics?
How much energy would it take to recode al lthe reapers which exist of a billion minds (so to speak, a reaper was described as to be many minds in one vessel, much like legion) so that they would get destroyed or been put under the control of Shepard?
En especially with how fast the energy travels. It travels at speads bigger than that of light. This costs HUUUUUUGGGGEEEEEE amounts of energy... Actually an unlimited amount of energy if not traveling by mass effect tech.
Then again they are devices made by a species way more advanced than ours...
Mass Relays aren't meant to be destroyed by asteroids and ****.

From the codex entry "Desperate Measures"
"Destroying a mass relay to stop the Reapers' advance is infeasbile. Although it has recently been proven that mass relays can be destroyed, a ruptured relay liberates enough energy to ruin any terrestrial world in the relay's solar system."

This is refering to how they were destroyed in "Arrival." As much as I hate the ending for various reasons, this bit at least makes sense. (Although I wish it never happened.) The energy of the relays was consumed and used in another, mostly non-destructive form, to either do Blue stuff, Red stuff, or Green stuff. Hence no super nova.

All I saw in the ending is relays basicly blowing up...You saw it too that everytime that light hit a relay... it sended a shockwave around it.
Either way..Galaxy is screwed without relays which basicly there is no more Mass Effect..
