The manual says that Reaper Alertness is reset by doing missions. Does this include the war asset/scanning missions, where you find stuff and bring it back to the Citadel? Technically, they are listed in the mission list but I can imagine they are not exactly missions, you kno?

Nope, it means an actual mission as in landing on a planet and completing an objective.
Don't bother yourself with that though, if you hadn't notice the game does an autosave whenever you enter a solar system. So what I advise you to do (what I do), is scan the system near planets first and then on empty areas for fuel station wrecks.
If that doesn't fill the reaper alertness bar then yay! If it does just let the Reapers catch you and resume the game to when you entered the system with your alertness bar to zero. Then it's just a matter of remember which areas you scanned and scan others until you find all the assets in that system.
In any case yay! You found all the assets in that system and you won't have to come back there.
