This questions seems to be coming up a lot on the boards, and I wanted to weigh in on it. The Destroy ending is colored red, associated with Renegade, and the Control ending is colored blue, associated with Paragon. Many argue that this is backwards, because Anderson wanted you to destroy the Reapers and Illusive Man wanted to control them. However, I think these options are correctly lit.
First, let's consider what Paragon and Renegade means. Paragon almost always means Shepherd assumes the burden of the problem. Shepherd gives away resources, credits, medi-gel, or time and takes a risk to help somebody in need, when the mission doesn't require it. That's the Paragon option. Renegade Shep always puts the mission first. The person who needs the resources, credits, etc, doesn't need them as badly as Shepherd, because Shepherd is saving the galaxy, so even if this person dies, it's for the greater good. I hope we can all agree on this point.
So next, lets look at the options in the ending. Destroying the Reapers means destroying all Synthetics. So, depending on your game, you're killing off not just the Reapers, but the now friendly Geth and your buddy EDI. And while you die in this ending a lot of the time, it is the easiest one for Shepherd to survive. Meanwhile, Control means you merge your consciousness with the Reapers and take control of them. In the process, you will lose yourself.
Destroy, then, is clearly the Renegade option. It is taking the easiest solution to defeat the Reapers, at the expense of other people, including your allies and friends. Control is Paragon, because you are sacrficing yourself (even if you survive as a person, how can you still be Shepherd if you're controlling the Reapers at the same time?) to stop only those responsible, while sparing others of collateral damage.
That's why I think the colors are correct. Now, whether or not the power of controlling the Reapers will corrupt you and make you a Renegade is a different question. But I think given the choice between destroying all Synthetic life or controlling the Reapers, the choice to control them is clearly the Paragon option.
