In the story, if you have the Geth as your War Assets, then you can ask them about how they are acclimating into the military, and they'll tell you stories about receiving Friendly Fire.
So that STILL works out.

Legion definitely looks distinct enough to prevent confusion with heretics, so I don't think it would be all that difficult to allow similar looking customization to separate you from your enemy.

Actually yeah, I can't tell you how many times I've accidentally shot Human Soldiers/Vanguards who sport Cerberus colors . Seriously that armor is pretty much identical to Cerberus Trooper gear at a glance. I could Tell a Legion style Geth from a Heretic trooper faster than a Human Soldier in white from a Cerberus trooper.

Edit: In response to the OP, I'm all for playable Geth. Although I think the skill sets you've suggested would probably be OP, especially the engineer, an armor boosting skill (Def Matrix) + the ability to recharge shields near constantly? That's a bit much for an Engineer.
