Have you ever played a military first person shooter? It's not confusing. The bad guys are human and the good guys are human. Both wear outfits and both carry guns...usually ya know who to shoot. Geth squadmates wouldn't be overly confusing. Have you ever shot at a Neon Pink geth with a red flashlight head? Me neither. Legion can be revived with medi-gel in ME2. Why? because geth are that awesome
