Actually, she questoins if Shepard has "cut all ties" Not that Shepard is disloyal, but if he/she has an remaining connection to Cerberus. Or Cerberus to Shepard.

Technically, my loyalties shouldn't be in question. I hate the alliance. I don't want to fight Cerberus, and indeed even plan on jumping ship as soon as possible and bringing Cerberus into the fight. Unfortunately, their indoctrination prevents that. So I have to work with the ****s I hate.
So no, my loyalties aren't in question. I'm not loyal to the alliance. And I'm not loyal to Williams.
