When you get to the portion of the level where you can jump in an empty Atlas. Two things I have found that will prevent you from being able to exit the Atlas at will. If you are near to many explosions and the crosshairs on the Atlas dissappear, you will not be able to exit the Atlas when you are done sanatizing the level.
Also if you destroy the enemy Atlas WITH the Atlas you are in, you wont be able to exit the Atlas. I restarted that portion of the game no less than 7 times because the game would not let me exit the Atlas once I cleared all the enemies. I found that if you do alot of damage to the Atlas before you destroy it, exit your Atlas and finish it off, you should be fine.
I found what works best is to stick yourself in one of the corners and fire away with the rail gun. This keeps enemies from getting close enough to you to toss grenades, and you being far enough away to react and get some distance between yourself and the nade. Last thing. Becareful using Javik and Liara on this map. At this portion of the game, Liara is relentless with singularity. If she hits an enemy with it, Javik tends to follow up with that "Dark Channel" or whatever power. Long story short on 4 of the playthroughs, I had enemies stuck inside the support beams. They couldnt get out and we couldnt do any damage to them.
