What was this a reference to? I thought I read somewhere this was a symptom of indoctrination.

Yup, in the codex it says that headaches and humming sounds are heard by those being indoctrinated.

The Prothean VI doesn't detect any indoctrination in you or your squadmates(and I had James with me on Thessia).

But it's definitely a little suspicious that several of your crew mention things like humming, or being watched.

If you go to the loading bay of the Ship there is a humming that you can hear which sounds like the Reapers, I imagine that the sound guys probably used the same sound effect for the sound of the ship engine.

I just attributed it to the engine.

Is that what the Reapers want me to think!?

Just Vega. People are making it out to be more than it is.

The Reaper IFF is just software on the Normandy's computer. Only reaper hardware carries the indoctrination signal.

I don't recall hearing those lines either, might just be because I didn't notice.

It's one of the things he says if you check in on him after every mission, near the end of the game.

So maybe those indoctrination theories really do have credence. Though still doesn't explain lack of indoctrination detected on Thessia.

From my understanding it's ONLY full indoctrantion that can be deteced from what I gather, but then why didn't the protheans detect in the squad that sabatged them :P

Maybe the VI was only able to detect fully indoctrinated characters. Mild indoctrination for Shepard and the Crew would go unnoticed.

I've been wondering this same thing actually. It is another reason why I think the ending is a trap/fake.

Didn't EDI also mention that the new Normandy was also constructed with parts of Sovreign?
I swear that is said somewhere..
