That's a very good point too, and none that people have raised so far. So in ME3 it is revealed that:
1. Parts of sovereign were used in the construction of the new Normandy
2. Adrenaline supports indoctrination
Seriously... why reveal things like that in ME3 unless you want to do something with them?
You forgot the massive ammount of stress that shepard had the entire final part of the game, another thing that could help is a line that shep says: "I want the catalyst".

To be the most diplomatic here. Even if IDT is not proven true. this comment could be left over from a time where they were still flirting with the idea of going that way.

The only thing at all remotely a mystery about this particular comment is why he didn't use some random spanish word for 'humming'. It seems that is his particular schtick on the ship; to be the token 'ethnic guy'.

I'm on my third playthrough now and have just officially gotten it on all of them (and I usually get it a few times each playthrough). First time I heard it my mind immediately jumped to indoc for poor Mr. Vega. I was so upset. Seems a little weird that Vega would get it before, say, Garrus, Tali, Joker, or Chackwas, even (Shep I can understand) if it was some reaper tech on the ship, though. Just saying.

Well, it's a ship after all, of course there are constant noises (which are referenced by Tali and Chakwas in the previous games).
So it doesn't have to mean anything. But it very well could and I certainly hope it does (there's that EIP again...).
I call bull. Tali distinctly comments on how quiet both the SR1 and SR2 are, so unless the Alliance screwed something up during the retrofit (which, to be fair, obviously wasn't finished, what? with wires everywhere trying to trip me <_<)...

So what. That doesn't mean that the line doesn't hold significance. Have you ever thought that they don't want you to think that the line is significant by making it seem like one of the unimportant lines?

More and more, I get the feeling that a few of the writers were going for indoctrination, while the lead writer and others discarded this completely to go for their ending.

It wouldn't be suspicious if not for the fact that an obscure throwaway one-liner from Kaidan on the Citadel in ME1 forshadows the ending to that game, where the Mass Relay statue was a mass relay, or more specifically, the Conduit.
That such a line had such consequences makes the line from ME3 that much weirder, because it seems like another throwaway line, but an equally foreshadow-y one.

Weird that protheans even had to rely on VIs to try and detect indoctrination, thought they would be able to see the persons thoughts/feelings etc by touching them

And this is the problem with the whole indoctrination theory. It all sounds good, because everything after you get hit by Harby's beam is stuff that Shepard recognizes from before, and thus would indicate that he's dreaming / hallucinating.
Yet this is a game where the ending obviously feels rushed (and considering the fact that they were still WRITING the damn thing by late November 2011, it's a pretty clear sign that it WAS rushed), so a more logical explanation is that the art department just re-used assets.
Hey, if EAware is smart, they'll jump on the Indoctrination theory and pretend like it was theirs all along (it wasn't.)
Instead, they are arrogant, so they'll put a few extra lines in the ending and frown disapprovingly when everyone says the endings still suck.
