Red Dead Redemption - One of the best endings I've ever seen in a game. Does everything right that ME3 did wrong.
Planescape Torment - Your entire goal is to die. This should be obvious.
Halo Reach - a doomed squad on a doomed planet, making the sacrifices needed to launch the Halo Trilogy
Metal Gear Solid 3 - Snake is forced to kill his mentor, the Boss, to prevent nuclear war even though she was scapegoated by both countries.
Gears of War 3 - the Locust and Lambent are annhiliated, but Sera has been devastated and human civilization likely won't recover.
God of War 3 - Kratos kills himself (possibly?) to restore Hope to the world
Downer endings that worked...
