As much as I hate to say it, cuz my ending had a wth moment when edi was on the normandy when she should've been in 1,4, or several pieces on earth being part of my squad, there is nothing saying that the normandy had been ordered out of the system on something crucial for the fight. granted this is a bit of a stretch, it does explain why the normandy was in transit at the time the RGB wheel hit

I assume your crew somehow survive the Harbringer attacks, but that's not impossible.
While on board, they already knew Shepard and Anderson made it to the beam.
And when Crucible explode, they just tried to run away as every one else would. Because if that explosion was destructive, giving their lifes away wasn't anything better than trying to survive.
And if it wasn't, then they might assume that Shepard is okay and decided to come for him when it's safe.
You see Harbinger fly off when Shepard regains consciousness. If the squad was still alive at this point they would go for the beam. Even if they saw Anderson and Shepard make it through they would still go, they couldn't assume that the Citadel itself would be undefended. There was no reason to believe that Anderson and Shepard alone could succeed in completing the mission. Everything depended on getting to the Citadel and getting the arms open, even with the threat of a reaper they wouldn't just evac after the retreat and **** off on the Normandy. They would just regroup and try again. It makes absolutely no sense that squad members who charged the beam with Shepard would somehow end up on the Normandy, as they would be either dead on Earth or regrouping to make it to the beam.
Personally I think the indoctrination theory is most likely, and Shepard is just imagining the Normandy and his squad out of harm's way.
