And like I said before. The whole indoctrination thing actually has less plot holes and unanswered questions then the actual ending, which to me is grasping at straws if you think its real.
Anyways, great find. ope this leads to a better ending for all of us and not the stupid crap we got now this guy likes.

This, the timing was merely coincidence because I finished the game about 45 minutes ago and I have the app and I haven't received anything. The wording and what-not makes me feel like it's from the beginning while you were 'in trouble'.

No, and there are a few reasons for that.
First and most importantly is the term "Skipper", which is only used for ship captains. Shepard isn't the captain of a ship at the start of the game because the Normandy's been taken away from him. There are hints that you got it back largely because no one was paying enough attention to Ash, Vega, and Joker when they swiped it during the Reaper invasion, and Hackett approved it afterwards (and had probably already planned the swiping with Anderson).
Second is that Ashley doesn't have enough time between the end of her hearing and the Reaper invasion to start sending you messages about getting permission to drop by and visit you.
Third is that iirc there's a conversation between Ashley and Shepard in which Ash talks about her reasons for not visiting Shepard during the gap between ME2 and ME3.
In short, any messages from Ashley regarding visits to Shepard *must* take place after the start of ME3.

This is possible, I started a NG+ so the message could have been from that. I just finished the invasion level or whatever, got a message from Anderson right after I beat it. I will update more as my 2nd playthrough continues.

This. If you went to a prison to say hello to a friend that was an inmate, saying "Hang in there" would be completely normal.

This hints that Shephard, canon-wise, survived the ending of ME3 and eventually ends in in a hospital. Good work OP.

It's been three years for her, though. She also didn't call you that on Horizon. And as is blatantly obvious during the Mars sequence, she's still not entirely convinced that you're completely free of Cerberus ties.
In short, the message seems off when being sent to someone in Shepard's position at the start of the game.
And as my second point notes, there isn't really enough time. You'd have to assume that she got out of the meeting, got permission to visit, and sent the message to Shepard between the time when Shepard's meeting with the committee started and when the Reapers started dropping out of the sky. That's what, five minutes?

They've copied everything else, they might as well copy Dallas.
Plus, the innovative side of me could see them releasing the actual ending as a free DLC on the day of the Asia launch, just to prevent spoilers.
But that's so complex that it's probably not true. The simplest explanation is generally the correct one. The simplest explanation here is that Bioware had too many hands in the cookie jar, so mixed signals are getting sent. The endings we got were the intended endings.

Few flaws in your logic. Shepard is not a captain, he's a commander with command of a ship. The term "skipper" is waht Ashley gives you as an affectionate nickname based on comraderie. Vega also calls you "commander" before you are officially re-instated. It's how they show respect for who you are and what you've done. Also, if it's a pre-game timing issue, then she could have easily sent it at any point prior to her meeting with the defense council.. She would have known she was on earth and that she would have possiby been able to see him. She may have had her reasons for not seeing you between ME2 and ME3 and have fully planned to come see you to talk but was interrupted by the Reaper invasion.
