I thought this only clicked in after you talk to legion (and he mentions his loyalty mish). I didnt talk to him (ie activate) him directly after acquiring, but as soon as I talk to him, I did the last mish, and all crew died. why?

Sounds like it triggers after finding him, not after activating him. I put off talking to him as well, so the crew got kidnapped when I went to use the map next, and then when I got back to the ship I talked to Legion right away, did his loyalty mission, got a couple of weapon upgrades and then went through the relay... and half the crew got turned into Reaper Vegemite. The advice I got was that you need to talk to Legion as soon as you get him off the derelict Reaper. That way you get his loyalty mission right away instead of having EDI pack you and the team away in the shuttle when you next use the galaxy map so the crewnapping can take place without you there you'll be able to use the map as normal. Or so I understood - I'm not there on the second playthrough yet so I can't personally confirm it.
