I seem to recall the Codex in ME2 saying that they disabled the "disable relay" function. The Citadel can still be used to control relays, just not by the way Saren did.
And Saren really just went to the Citadel to open the arms. Disabling the nearby relay was secondary.
I think we should just assume that in the aftermath of Sovereign they figured out a way to disable all Reaper related controls.

It's not like anything was stopping them from taking the Citadel all game long anyhow. If Cerberus can almost overwhelm its defenses, you bet the Reapers can too. My only surprise was how long it took them to bother attacking it. Wasn't it the primary objective of their plot pre-ME1?

I don't believe it's a plot hole, or at least not that big of one. Remember, the Reapers are moving troops, ships, everything throughout the Mass Relay system. They can't do that if they shut down the relays.
Sovereign shut down the Relay System (I would guess) so that the Allied Fleet couldn't get reinforcements in to destroy him while he interfaced with the Citadel and opened the big relay.
Also, keep in mind the Reapers are very arrogant. They believe they're untouchable. They know full well the only hope of organic civilization is the Citadel (thanks to the Illusive Man) and therefore they believe they've won. They have no need to fear the Allied Fleet. Hell, they probably WANT the Allied Fleet to come and fight them on their terms, rather than risk getting into an ambush.

As I quoted at the start of the thread. This is more of a plot curiosity than a plot hole. What I mean by that is, it does make you think how the Reapers normally operated, the impact it would have if they did, how they normally would do it, what changed now, and how it effects things in this cycle (and currently to the game's story).
There may or may not be a plot hole involved, but one way or another it will make you think (even if it is a plot hole, it is more of the ooops forgot variarity than the OMG did they just retcon everything).

I've since interpreted it as a "soft" divide and conquer--they just make using the relays very difficult by putting a Reaper or two (or ten) in the way, rather than LITERALLY making it impossible to access. It's possible they simply never needed to do that literal cutoff, or that the design of the relays (sans the Omega 4, which has ALWAYS been clearly seen as special, by everyone) doesn't allow for IFF discrimination (they're designed to be very simple to use and universal; you just enter your destination and the mass you want transited, and it flings you).
In addition to destroying comm networks and massive and brutal attacks across the galaxy, Vigil's comments fit this theory. Especially when Javik confirms that he actually knows SOME of what was going on in other parts of the galaxy, like vague stories of the Crucible, how the subservient races divided, and how the Protheans quickly left the races they studied alone in the hopes the Reapers would pass them over.
EDIT: I remember, though, that Saren DID cutoff the Fifth Fleet (and other potential reinforcements) from entering the relays near the Citadel during ME1's finale. Then Shepard fixed it at the Citadel's control room. However, all indications point to this being a local denial of access (as in, no one could enter the Citadel's bubble in the nebula via the mass relays) rather than shutting down relays, or restricting access to only Reapers. It was also only done locally, making me think that taking the Citadel would only give the Reapers an isolated Citadel (that they themselves couldn't enter until enabling it again).

It was the primary objective in ME1 because Sovereign was trying to open the Citadel Relay to allow the entire Reaper fleet to jump in at once. But in ME3, since they're all already in the galaxy, it doesn't matter anymore aside from a strategic target.
However, there ARE reasons they didn't bother to take it until the endgame. There didn't seem to be many military ships at the Citadel, and it was more a home for refugees and dignitaries during the war than a military base. Given the Reapers were mainly focusing on Earth, as well as major attacks on Palaven and Thessia, the remainder were probably occupied with the guerilla tactics of the galaxy's races AND denying colonies and military assets around the galaxy.
That, and it's clear that the Reapers are arrogant. Attacking their own Citadel just didn't seem worth the time, to them.
