So I too have discovered the glories of the Salarian engineer. I didn't think much of it at first, but it turned out great. I'm at level 17, but here's what I'm working towards:

Energy Drain - 6 (Damage/Shields/Damage)
Decoy - 5 (Shields/Shock)
Incinerate - 6 (Damage/Burning/+50% vs. armor)
Operative - 5 (Damage & Capacity/Power Damage)
Fitness - 4 (Shields and Health)

Decoy is the reason to play this class on silver or gold, but I refresh it fairly regularly, so I didn't think it was worth going to rank 6 when the trade-off was additional power damage for ED and incinerate. Because it has a lot of shields already, I could also see the argument for going duration at Rank 4. Similarly, either of the rank 6 evolutions for energy drain are great, but the decoy works so well that I haven't felt a need for the extra damage protection.

A few people have suggested leaving incinerate low, but I can't. With the power damage upgrades from Salarian Operative, the fully upgraded incinerate does 595 on impact, another 150 (I think--it's based off the original 300 base damage, right?) on armor, and inflicts another 120 DoT, more importantly stopping health regen the entire time and leaving enemies open to tech bursts/combos. Energy drain is awesome, but a maxed incinerate deals a lot more damage. Being able to launch that every 2.5 seconds is incredibly valuable against reapers. If I have the multipliers wrong, it's even more valuable.  You can also take the AOE specs for ED or incinerate, but I wanted to focus on single target damage.

For weapons, I use the Carnifex.  The Disciple or Phalanx also seem like good choices depending on playstyle, but I've yet to unlock either.

I feel almost obligated to play a Salarian Engineer at this point. Games are so much easier with decoy that things are noticeably more difficult when I play any other class. It's a blessing and a curse I suppose. I feel obscenely useful, but I also feel locked into the one class.

ED: radius/drain/armor boost.
Decoy: durability.
Incinerate: damage/burning damage/armor damage.
Racial: power damage/power damage/weapon damage.
Fitness: durability.

Use a Scorpion with heavy barrel and thermal clip capacity and your SMG of choice as backup. Deploy decoy in front of a massive Platinum Geth spawn, and proceed to bomb them with your Scorpion as you laugh at them. Use Incendiary Ammo IV to cheese bosses with Incinerate (using a backup Hurricane or CSMG), or Disruptor in camping setups for mass tech bursts. Makes short work of Geth and Cerberus. Using additional ranks in Decoy is mostly useless since the shock evo is crappy and further durability is pointless since he can re-deploy the decoy and self detonate/cheese with Incinerate for big damage. For the Volus Sentinel it's a different story tho.

With Disruptor Ammo. Falcon let's you stunlock them before they can stunlock you. Pattern is ED->Falcon during codown->Incinerate for the TB. Constant ED spamming to keep the Armor Boost up. Decoy is great for an escape, to call out cheating Hunters, or to give stupid Primes something to shoot at while you're decimating their defenses and EDing their drones.

I don't pay attention to score, and I consider myself an above average player at best. But I usually top the scoreboard with this guy against Geth, just to give an idea of his damage output capabilities against that faction.

For Reapers, use Incendiary Ammo. Cerb is a little tougher because, even though the Falcon can stun Phantoms & 'goons, they move a lot more quickly than Geth.

No decoy, max the other four, play against geth. One of the few builds that allow me to play on Gold.

Incinerate primes all enemy defences for a fire explosion but Energy Drain can only detonate on shields, barriers or any synthetic enemy (eg. all Geth, Cerberus Atlas and Turret).

This is the build I use. Primarily built for soloing geth, but works well in most situations. The weapons used aren't particularly important, although I try and keep cooldown low. I'm mostly applying ammo and setting off fire explosions.

Same build but with incendiary rounds cause I'm a glitch happy scrub.

Still not a bad idea to put a few points in decoy. Every Geth enemy except cloaked Hunters aggro to it

Which you can do if you put just 3 (if any) ranks of fitness. 

Specifically against geth, he is BETTER with decoy than without.

my fav build on him, use the lancer II with a heavy barrel and extended clip sometimes as well

But if skipping decoy, why not just play a paladin with 6 incinerate and 6 ED? Better dodge and melee too.

I know decoy isn't great against certain factions anymore, but skipping it kind of ruins the uniqueness of the character.
