It would be the Reapers, but not as the giant human/synthetic giants that we know them as.
It could take place back when they were "mortal" before they ascended and the game could end at the point when they decided that it'd be a good idea for the organics and the synths to merge and beginning their evolution into space robots creature things. The game could go into detail and explain why they ended up the way that they did, and give some reasons as to why they feel the need to impose "order upon the chaos"... or something.
Just a random idea...
...how about a Reaper origin prequel set millions of years in the past explaining how and why they are the way they are and where they came from?
