Did you miss the ending? Where the star-kid said that TIM could never control the reapers, since they already controlled him. What else could that mean?
It goes like:
Shep - "So the illusive man was right after all...."
Starkid - "Yes, but he could have never taken control, for we already controlled him."

TIM was under the reapers "control"... thats why they needed to send forces to shut down all his reaserch facilites....
I don't think he always was indoctrinated. But the moment he changed his objective from destroying the reapers to control them he became indoctrinated.
Do we actully know that was not his plan all along?
I remember seeing a smirk on his face when looking at the Collector base I spared on my second ME 2 playthrough.
His goal was always clear..
He wished to insure human dominance in the galaxy by any means.. I always figured he would use the reaper tech against them and then move to make sure humans were number one..controlling the reapers is not very far off....
